The Enterprise-A was assigned to escort the Klingon Chancellor Gorkon to Earth for a peace conference. Kirk opposed the peace initiative covertly negotiated by Spock, and especially resented that he was chosen to be the Federation's olive branch. A cabal of Federation and Klingon officials instigated an attack on Kronos One that appeared to come from the Enterprise-A, and assassinated Gorkon. Kirk and McCoy were arrested by the Klingons, who tried and convicted them for the murder of Gorkon, sentencing them to the Rura Penthe penal asteroid. In violation of orders and treaties, Spock took the Enterprise-A into Klingon space, eluded detection and rescued Kirk and McCoy. Following his victory over General Chang at the Battle of Khitomer, Kirk saved the Federation president from assassination, and the historic Khitomer Conference continued.
After a final joy-ride on the heading "second star to the right, and straight on till morning," the Enterprise-A was decommissioned, and Kirk retired permanently from Starfleet.

Spock was chosen to be the Federation's special envoy to the "Gorkon Initiative" as it was he who opened secret talks with Chancellor Gorkon following the Praxis disaster. Spock later committed Captain Kirk to the negotiations with the Klingon Empire. During Kirk and McCoy's subsequent trial and imprisonment for the assassination of Gorkon, Spock took command of the Enterprise and the murder investigation. Later, he led the rescue mission of Kirk and McCoy from Rura Penthe and helped stop an assassination attempt on the Federation President. Though this mission was successful, Spock blamed himself for endangering Kirk and the consequences that followed, a guilt that lasted 75 years.

The Enterprise was sent on a diplomatic mission to escort a Klingon envoy to Federation space for peace talks. When the Enterprise mysteriously appeared to fire on the ship of Klingon Chancellor Gorkon, Dr. McCoy beamed aboard with Captain Kirk to assist with casualties. McCoy attempted to save the life of Gorkon, who was critically wounded by an assassin's phaser, but was hindered by his limited knowledge of Klingon anatomy and physiology. The chancellor died, and McCoy was arrested with Kirk and charged with his assassination.

Kirk and McCoy were put through a show trial by the Klingon Empire, and although McCoy was able to draw a laugh from the assembled Klingons with an off-the-cuff quip, neither had much of a chance of defending their case. Handed a life sentence of hard labor they were then taken to the penal asteroid Rura Penthe to live it out. Luckily, McCoy and Kirk were rescued by Spock in time to discover the roots of the Khitomer conspiracy and disrupt a second assassination attempt at the peace talks at Khitomer. It was McCoy who assisted Spock in modifying a photon torpedo with a plasma sensor, so that it would home in on Klingon General Chang's attacking cloaked ship.
McCoy then helped prevent the assassination of the Federation president, safeguarding a conference that fostered in an eighty-year era of peace between the Federation and the Klingon Empire.

Upon beaming down to the surface of Khitomer, he shot Colonel West, who was about to assassinate the Federation president and kill Lieutenant Valeris, out of a window and several stories to his death.

The Excelsior, nearing completion of a three-year mission cataloging gaseous planetary anomalies in the Beta Quadrant, encountered a subspace shock wave resulting from the destruction of the Klingon moon Praxis. The Klingon Empire was thereby forced to negotiate peace with the Federation. Following the assassination of Klingon Chancellor Gorkon, Captain Kirk and Dr. McCoy were accused of the crime, and sentenced to lifelong prison sentences at Rura Penthe.

Uhura was three months from standing down as the communications officer of the Enterprise-A. Before the Camp Khitomer crisis, she had expected to chair a seminar at Starfleet Academy. During the crisis, Uhura served as communications officer of the Enterprise-A. The Enterprise crew played a vital role in the success of the Khitomer Conference by exposing a conspiracy that sought to sabotage the peace process.

Chekov undertook his final voyage on the Enterprise-A as part of the mission to escort the Klingon Chancellor to peace negotiations with the Federation. Chekov used his investigative science background to find forensic evidence linked to a Federation-Klingon conspiracy attempting to undermine the peace talks. After the Khitomer Conference, Chekov's last duty on the Enterprise-A was to man navigation and the helm for her decommissioning cruise.
